Scapple is a program still in beta put out by the creators of Scrivener, which is a great writing application.

Scapple is essentially a piece of paper for you to put your ideas down on, just like if you're brainstorming. I see it as an excellent tool for planning out stories, but naturally it can be used to develop any idea.

The way it works is you're given a blank background to start with (it's automatically a light yellow, but you can change it to any color you like). Double-clicking will bring up a box for you to write in, and you can use the settings on the side to adjust the size of your text, color, put it in bold etc. Click out of the box and your text will sit there as a note - next you just create another note and drag it on top of your other note to connect the two. Holding down the option key at the same time will give you an arrow connection, doing it again will bring it back to the regular line connection. Through this you can connect all your ideas just as you would when brainstorming on paper.

As it is still in beta, you might run into a few bugs. I noticed some things in the right click menu worked only occasionally, but it's understandable in a beta program. I recommend reading the Scapple user guide, which is under the Help tab - it's very helpful for understanding and learning more about the features in this program.
