I have an MKV file which already has subtitles. I would like to rip this file into MP4 format so I can watch it in iTunes. However, I am having real difficulties with MP4 format file because after conversion it doesn't have subtitles. What can I do?

Unfortunately, this application can't help you with your task. Therefore, I suggest you to go to Google Search and you will find links that redirect you to applications that meets your requirements. Also you can search for such applications in Mac Informer database.
I often watch videos on my XBox 360 from a flash drive. However, the Xbox does not recognize SRT subtitles. I have figured out how to hardcode SRT files to MP4 and WMV using Wondershare Video Converter, but it doesn't seem to be a way to limit the subtitles to the part of the movie that is in a language other than English. Is there any program that can do this on a Mac?

There are plenty of applications that you can use to embed subtitles to movie files. In this matter, I suggest that you use the Mac Informer's database. Every item from the database has a small description and a download link on its review page. You should take a look at Submerge. Even if it's a shareware product, you should be able to obtain a trial version and test the application for yourself.
