Does it run on El Capitan?

No, the software won't run on El Capitan because there is no update to confirm this. I've managed to find the official website, but it only lists some content that has nothing to do with it. It also means that the domain expired. Because of that it's impossible to say when or if the software will ever come online.

I'm looking for iCoCo to be used with El Capitan.

This software won't be available for El Capitan in the near future because it's discontinued. The old website is available only through Archive.ORG website. Therefore, I recommend using another software called Img2icns and it's also free and supports EL Capitan OSX releases.
